VLC have problems with some .FLAC files

I have a big collection of FLACs and on some on them VLC shows a strange problem. In some moments while listening there is a strange popping in the audio or more often - it sounds like the player skips some of the audio. What I found is that the problem does not exists in other players while playing the same files - for example Amarok on Linux and Media Player Classic on Windows. What I also found is that the problem exists only with FLACs compressed at level 8. The player does not have that issue with the same FLACs compressed on level 5. I will attach one example - the problem occurs between 02:10 - 02:15. I have enabled the SRC audio resampler at the best quality preset but even when audio resampling is disabled at all - the problem remains. I'm using VLC 3.0.4 from the VLC repository on openSUSE Leap 15 (64 Bit). I have noticed this problem in the earlier versions of VLC too.
